After 2,000 miles of driving, I find that the rear frame had peeling paint spots caused by stones.
If it goes on for a long time, I worry that it will rust.
Does anyone have any experience preventing this? I plan to spray some clear paint and then put the cover rubber on.

Sounds like you have a good plan. Can wrap it in some of that clear automotive tape if it really bothers you too. You know, the kind they use on car doors, etc. to stop scratches.

My area is close to the sea and metal corrosion is always a worry for me. And I want to keep this motorcycle for a long time. If I had known this was going to happen, I would have wrapped it on first day.

Best stuff on the planet to reverse and stop future rusting. A bit pricey and you'll have to paint over it in order to re-match the original Honda red. I'd prolly use their oxide red, then paint over that with the Honda red.

If you're concerned about that, then I'd recommend pulling off the rear suspension and looking underneath the bushings too. The nub connecting the suspension to the frame or the swingarm does not have any protection on it, and smearing it with some of your favorite protectant will help. You'll have to remove the exhaust to get to it, but it's not that difficult to do. Also heed my warning here.
