I just spent 3 hours putting a new battery in my Trail 125. I finally gave up trying to get the inner battery cover on. It sticks up and I couldn’t get the plastic outer cover over it. I said screw it and left the black inner cover off. Think I will have any problems?

It's a pain in the butt, that's for sure. Do you know what it's hitting against? Some people have trimmed the cover a bit around the battery terminals so there's more room for the wires and connections to the terminals there, especially if rerouting the wires or adding accessories wired directly to the battery. Some YouTube videos on accessing the CT125 battery may be helpful to illustrate and make sure it's going back into place the way it was before.
It shouldn't be a problem to leave the black plastic inner cover off, just make sure the positive battery terminal is protected from anything not meant to come in contact with it.
