Oil Spinner filter (Centrifugal Filter) clean out and high-capacity oil pump installation

I struggled to get this cover back on and now it looks like this link dingus is out of place. I can't find any information on proper alignment. Could someone verify this?

Yes, it fell out of place. You'll need to pull the right side crankcase cover again and line it back up, reassemble. Some tips that have been shared are to lay the bike on its left side, and/or to use grease to hold the parts in place as it's a fight against gravity. I have a photo of it assembled in another thread on this topic.

It looks like you've already got the service manual opened to 2-23 for that diagram, make sure the dot is lined up on the clutch lever as well. Step 1 on page 2-23.

It is in common on the Wave 125i, Honda Super Cub C125, and a few more in case you wanted to search YouTube for more videos to use as a reference. I know I've found some Super Cub ones on the topic of documenting the oil spinner cleanout process.
